Source_File.php:

* Update Copyright RegExp so it works more reliably

* Track locations of found old copyrights better

* Track the comment blocks that are intended to trigger phpdoc.

* Detect "orphaned" phpdoc tags -- places where phpdoc tags are used,
  but the comment block doesn't start with /** -- and fix them.

* If overwrite option is used, then use the copyright owner and
  package name specified on the command line instead of the one
  discovered in the file.

Source_Fixer.php:

* Switch from home-brew directory recurser to the native-PHP one.
